Personally, I think it's WAY off the original concept. MisOp was supposed to be a place of scarce resources. But I still think hulking, massive capital ships would be totally kick-ass.
Back in the day... there was X-Wing and TIE Fighter. On certain missions, you could target a supply craft and order them to dock with you. Your ship stopped, they approached, latched on, refilled your missiles, and flew away again. This would be an excellent addition to Hardwar. Think of controlling your own faction and flying into an enemy crater. Your dozens of moths could be re-supplied by one or two huge supply craft at the rear.
Two types of docking-capable capital ships: One is a carrier, but it can't carry full-size moths, only tiny ones with limited firepower, etc. Two is a docking ship with super-strong shields. Friendly craft fly into the shield and are protected during docking, however they don't actually enter the ship. Actually, I'd rather see shield drones than super-strong shields. That way a sharpshooter could still punch his way through...
Of course, if you're going to have ships like this they need to have some serious drawbacks. My ideas were 1) a constant consumption of resources which require a constant supply line of fuel being brought in from the rear. This means that your capital ships can't go beyond the limit or your control sphere or they'll be cut off from resupply and crash. And 2) capital ships and building-based turrets designed specifically to destroy capital ships. Finally 3) capital ships are not completely destroyed, rather the hull ruptures, the crew dies, and the capital frame crashes to the ground. Multiple scavengers work together to haul the hull (no pun intended) back to a construction yard for refitting - yours or your enemies'.
